Hi, for example I have a Breeding Pool and a Stomping Ground in play. Then cast a Tribal Flames. Would tribal flames deal 3 damage? Counting island, forest, and mountain as basic land typed from the shocklands that I control?

Yes, you have it exactly right. Domain has you count types, not lands, and maxes out at five; any land with more than one basic land type can potentially increase your domain count by more than one.
