Thanks to mutate and leadership vacuum, now non-commander cards can go to the command zone.
The actual interaction is that they are here forever since they can't be cast.

Now since it's first time a card let you put non-commander in the command zone and since there will probably be more interactions like this in the future (wotc keep experimenting and designing with the command zone very year), will this rule change? Will we able to cast every card that ends up in the command zone from there, or to put noncommanders directly from the command zone to the graveyard, for example?

It looks to be an unintended corner case to me. I doubt any rules will address it.

Of course with Companion I could see the CZ getting some additional mechanics, but I wouldn't count on it.

Meld and Leadership Vacuum already did this. While it wasn't super common, it also isn't new now. I agree with Dirk that it is not very likely to have anything address it because it doesn't really need to be addressed. There are plenty of weird interactions that commander creates and this isn't really one worth trying to "fix".

Obviously the RC could feel differently.

There's really not a lot of difference between these things being exiled and these things being put in the Command Zone, so I doubt this is a corner that needs addressing.

There should probably be a new rule similar to the old "face down commander in exile" rule (unjustly removed 903.10).

"If a card exists in the command zone that is not a commander, move it to exile." (as long as my memory of it that emblems are not cards is right).

edit: I guess functionally t's not *that* different from exile. Just weird.

It's such a corner case that we won't make a rule for it, but the ruling will be in the FAQ in case anyone looks it up.
