Ok, hopefully this is my last Marchesa question.

I have Marchesa, the Black Rose with a +1/+1 counter, a Vebulid and an Ashnod's Altar on my board.

I use Ashnod's altar to sacrifice (in this order) Vebulid and then Marchesa. It resolves.

Is Marchesa's trigger still going to activate at the beginning of my end step even though she is dead?

Yes. Her "dies" trigger just sets up a delayed trigger and that delayed trigger doesn't care if Marchesa is still on the battlefield. It is the reason she can return herself from the yard.
