Hi, for example I have a thragtusk in play. Cast Elspeth, knight errant as my first spell of the turn. Use her +1 to give thragtusk +3/+3 and flying. Can an opponent lightning bolt the thragtusk before I could give it +3/+3 from Elspeth?

Yes, of course - loyalty abilities are subject to special timing rules but once on the stack are still activated abilities and can be responded to.
